I got this setup running on my xbox 360 controller for almost 2 years now...

ps3 controller here too.
For manual shifting I run square as down and x as up. Also square as reverse.
Then,
Throttle R2
front/rear brake l2
clutch l1
left/right-left toggle
forward/back-right toggle
sit-r3
pause-triangle
screenshot-triangle.

I would put them as r2 and l2. i use the gas as right analog stick up and brake as right analog stick down. way more throttle control

This. I don't know why more people don't use the right stick for throttle. Here's my Xbox 360 controller setup. The controls are close to a real bike and they work great. It also puts all the controls you'd want to 'feather' on a trigger or stick, so they don't just act like on/off buttons. My only complaint is you need to push the left stick button to Sit/Dab. But feel free to swap this as desired.
Controlling the bike is very fluid, and you only need your thumbs and index fingers.
During acceleration: Left Index: Clutch, Left Thumb: Lean Forward, Right Index: Upshift, Right Thumb: Throttle. (Literally just rock your left hand forward and your right hand backwards.)
During braking: Left Index: Downshift, Left Thumb: Lean Backward, Right Index: Front Brake, Right Thumb: Rear Brake. (Literally just rock your left hand backwards and your right hand forward.)
