I've made about 4 skins for the 2011 RMZ250 model, and they all work.
I just made another, and named it just like I need to. "rmz250-2012 RMZ250.png" When I load it in the game, it screws up like it would if I didn't have the model, which I do. Like I said, I've made skins for that bike before. I went back to the other skins I made, which are pretty similar just modded a bit, and they work perfectly.
Any help is greatly appreciated, I'd like to get this solved so I can use the skins I want.

Did you use the correct template for the model? If you used a different template then in the past it will likely cause this. Even if a template is slightly modified the whole skin may be screwed up. also did you place the layers for the skins on the correct folder? or where ever it tells you to skin it?
