I think the missing files are a from initially unzipping in "Program Files\MX Simulator" instead of "Documents and Settings\<username>\Local Settings\Application Data\MX Simulator" (i.e. the MX Simulator Personal Folder location). When you save, the files only go to the local appdata location. This is required for Vista compatibility as applications can't write to Program Files on Vista. The missing files are the ones that don't get overwritten when saving.
The only reason you should ever put a track in the Program Files location is if you have multiple users on the same computer and want them all to have access to the track. If you are working on a new track you should always work exclusively from the local appdata folder.

Ive been using 7 zip for 2 years now and never had a problem so you'd be better off using 7 zip
